Regarding Properties v MQMD, there's a topic in the information centre called 'How the message tree is populated'. This should help you understand why some parts of the MQMD may be populated with values from Properties in your scenario.

Not sure about the specifics of MQMD.Transactional to be honest. This may be determined by the transaction settings in your MQInput and MQReply nodes ...

All, this issue was solved with the following;

CREATE NEXTSIBLING OF OutputRoot.Properties DOMAIN 'MQMD';
SET OutputRoot.MQMD = Environment.Variables.MQMD;
SET OutputRoot.MQMD.Report = MQRO_EXPIRATION_WITH_FULL_DATA + MQRO_PASS_CORREL_ID;
