A side effect that I have seen after you fix the project references is called ESQL functions that error out with
Code:
'Incorrect function or procedure name...'..
I'm on 6.0.0.2 build 20060720_1614. How I fixed this was to 'touch' or edit each ESQL file that had a call and showed an error. As soon as I saved the file again, the error goes away. Obviously the clean should have fixed this but it did not. This should get you going again anyway.
