FTP and MQ occupy different integration solution spaces. FTP is file transfer. MQ is messaging. Apples and Oranges.

A more worthy comparison is MQ MFT and SFTP.
The big disadvantage of SFTP is that file transfers are unmanaged. The app takes full responsibility for the transfer. MFT overcomes this, by providing full file transfer capabilities and also managing the transfers.
